I see that there are several options to download the data of the simulation. For example, I can download the data from Search Galaxy/Subhalo Catalogs tool or Visualize Galaxies and Halos. So I wonder that in case I use the same ID, are there any differences between the two downloading data? If yes, how so?

There are many different tools and ways to download different parts of the simulation data.
An ID such as a "Subhalo ID" identifies a particular object in a particular simulation (at a particular snapshot).

So in the Visualize Galaxies and Halos tool, I can see the magnetic field data. However, is there any option for downloading electron number density data using that tool because I can't find the electron number density under the Field?

That tool is meant for a quick look at some common fields of interest. You're right, there is no option to visualize electron number density (so if you wanted to, you would have to download the snapshot data yourself and make a similar image).
